Trouble begins when a convoy of Federation refugees seeking asylum attempt to escape the evil clutches of the Federation. Alliance headquarters receives word that the convoy, which is transporting much of the federation brainpower, scientist and leaders as well as their families, is being pursued by two Federation warships and possibly a Cardassian.

The USS Zion and the USS Atlanta are both scrambled to intercept the convoy. Fighting ensues as soon as confrontation starts. Three Federation vessels are present, two excelsior class ships, The USS Bezar, and the USS Horatio, and a Sabre class ship, the USS Linx. The Zion intercepts a freighter, the USS Eagle, which as fallen behind the group and is being attacked by the Bezar. As soon as her shields are gone the Bezar sends a boarding party. Major “Rusty” Madriani beams aboard with a marine contingency to take back the ship. An apparent misstep by one of the squad leaders lead to heavy losses.

Intense fighting in the Eagle's engineering section also prevented Silvo, who was beamed aboard in effort to stabilize the Eagle's warp corp from completing his objective. Fortunately, the convoy's surviving crew and passengers were beamed off before the warp core went critical.

As the Bezar is destroyed, the USS Horatio comes to take its place. The Horatio, a more updated Excelsior class ship, engages the Zion, causing more damage than the Bezar was able to inflict. The tactical officer, Jeff

Westfall and the pilot, Brittaney Lindsey are able to out wit the Horatio and destroy its ability to maneuver. It flees only to return later. But as the Zion rejoins the Atlanta, it finds the federation Sabre class ship has surrendered, with most of its crew wishing to defect. When the Horatio returns it is no match for the combined efforts of the Zion and the Atlanta.

Just when things appeared to be under control, a scientist on the Atlanta, using information from Sarik, detects an incoming cardassian Galor class ship. In yet another combat, the Galor class ship succumbs to the combined efforts of the Zion and the Atlanta.

Now the crew is busy with repairs, assisting the wounded and dealing with the fallout of the fighting. As the Zion and the Atlanta escort the convoy to Qul Tuq, Sarik discovers an odd energy signature. He beams aboard a freighter with a scientist from the Atlanta to investigate. They discover what appears to be an interphasic device, but before they can investigate, an armed apprentice appears with a phaser.

Meanwhile, Samantha Carter and Charles Atwood have caught up with the Zion. They had gone deep undercover to investigate the apparent rouge Captain Jenkins, the notorious federation captain who destroyed the USS Kittyhawk.

While their mission took them to some very dank places, Charles, who is engaged to security officer Melissa Jarvis, also became romantically entwined with Samantha Carter. Mission-wise, they succeeded in getting some information, but an effort to use force backfired on the two intel officers and they barely escaped with their lives. Sam Carter's quick thinking got them out of the situation and heading back to the Zion with the unconscious Charles Atwood.
